Question ? on short term disability

I was in a bike wreck 7/08 and had doctor certification and recieved short term disability payments for my time off. Our employee handbook states that after 6 months of employment (which I reached) that you are allowed this and it also states that the absence would not be held against you. Well they pointed me on it....and it was used against me in a write up form as unexcused. Is this a violation of my rights?
