Does religion play a part in the courts decision when awarding custody?

It is not supposed to, but custody is almost completely up to the magistrate or judge, and in truth, they are not even required to follow the laws very closely. So it is very possible, even probable, that their personal bias will become a factor.

So it would most likely depend on if the judge is a religious person?

Frankly it is not supposed to.

But stability and evidence of good morals and the like do play a critical factor--however that can be shown.

tbyte, It is troubling to think that that the future of my child is dependant on the whim of a judge. If they are not required to follow the laws why have them?

It should be troubling. It should scare the crap out of you. But if you understand your opponents (judges, magistrates, appeals courts, clerks, CSEA caseworkers, guardian ad litems, mediators, etc), you can use them in your favor.
